Drag that tiny square on top of the A button shown on the image because it represents the button you just pressed example when you press the A button on your controller a tiny white square will appear. Drag those symbols on top of the appropriate button on the image.

You'll notice that as you press each button you'll see white squares and other symbols appear over top the controller layout image you loaded earlier. You can download the free version of xpadder here which is where I downloaded it and it ran fine however, if you're running windows 7 you have to remember to right click the executable (which you're supposed to extract) and select "properties" from the drop-down menu then when you click on the compatibility tab make sure to have "run this program in compatibility mode" checked and select Windows XP (SP3). I've heard that their are others such as "pinnacle game profiler" but I don't believe there's a free version of it and it doesn't seem as though it will work any better. Anyways, it's still possible to get the game to work with the controller, but you'll have to use a third party program called xpadder. I presume the reason might be because games like double agent was released some time in 2006 and the wireless 360 gamepad (for windows) didn't come out until 2010 and by that time Ubisoft had long abandoned support for the game. You can't even set up the controls manually because the game will not acknowledge the pad. So it turns out that indeed the wired version of the 360 controller works with the game out of the box however, for whatever reason the game doesn't support the wireless controller at all.
